Researchers Identify Diagenode Kit as Industry-Leading Solution for Studying Global DNA Methylation

Product news

Diagenode, Inc., a leading global provider of complete solutions for epigenetics research, was recently cited for having the overall best methyl binding domain (MBD)-based kit in a benchmarking study of five commercially-available MBD-based kits designed to study genome-wide DNA methylation patterns. Aberrant DNA methylation has been associated with various diseases, including most cancers, cardiovascular disease, and Alzheimer's disease, highlighting the significance of the evaluation.

Additionally, recent research shows that MBD-based sequencing is the most cost-efficient method for genome wide DNA methylation profiling. Diagenode’s MethylCap assay is based on the affinity purification of methylated DNA using a MBD protein and enables high enrichment of double-stranded DNA and differential fractionation in function of the methylated CpG density. Fractionation reduces the complexity of samples and facilitates next generation sequencing.

In the study, five MBD kits were evaluated using three cell lines in conjunction with Illumina GAIIx sequencing. Reduced representation bisulfite sequencing data (RRBS) and publicly available data were used for comparisons. Diagenode's MethylCap kit demonstrated the best overall combination of high yields, consistency, specificity, and sensitivity required for high coverage sequencing. The MethylCap kit was also implicated as the solution that would yield the highest biologically relevant data. The high sensitivity of the MethylCap kit enables capture of low CpG-density fragments which have been found to show significant biological relevance.

“The independent validation of the MethylCap kit presented in this new peer-reviewed article demonstrates our continued commitment and leadership in DNA methylation and epigenetics research,” stated Didier Allaer, CEO of Diagenode. “We continuously strive for innovation in our products to produce the industry’s best epigenetics research solutions."

The MethylCap assay is based on the affinity purification of methylated DNA using a MBD (Methylbinding domain) protein . This procedure has first been optimized on the SX-8G IP-Star Automated System ([page product SX-8G IP-Star]. Afterwards, this method has been adapted to a manual protocol, which has been inspired by the same reproducibility standards provided by the automated MethylCap assay. Allows for fractionation of methylated DNA by CpG density Compatible with next generation sequencing Magnetic beads allow for fast & sensitive capture of methylated DNA Includes control primer pairs for the assessment of the capture efficiency Methylation of CpG dinucleotides is generally associated with epigenetic silencing of transcription and is maintained through cellular division. Multiple CpG sequences are rare in mammalian genomes, but frequently occur at the transcriptional start site of active genes, with most clusters of promoter CpGs being hypomethylated (Kangaspeska, 2008). The Diagenode H6-GST-MBD fusion protein of the MethylCap kit has been extensively validated. It consists of the methyl binding domain (MBD) of human MeCP2, as a C-terminal fusion with Glutathione-S-transferase (GST) containing an N-terminal His6-tag. The H6-GST-MBD fusion protein can be used to specifically isolate DNA containing methylated CpGs.

Genome AnalysisGenomics, the study of genomes, includes functional genomics, evolutionary genomics and comparative genomics. There are many genomic technologies such as DNA sequencing of whole genomes, computational biology and bioinformatics. DNA and nucleic acids must be isolated and concentrated from cells for analysis with kits, automated analyzers and software. Other useful technologies for studying genomics include PCR, microarrays and electrophoresis.DNA SequencingDNA sequencing, such as sanger sequencing, is a biological technique that determines the precise order of nucleotide bases in a fragment or template of DNA. DNA sequencers and genetic analyzers are based on capillary electrophoresis, where labeled DNA fragments are electrophoretically separated by size as they migrate through a polymer.
